The engine computer will start to detect, and compensate for misfires at about 30 seconds after the engine is started. When the car is running and it is still seeing that rough running condition from the same cylinder more than once, it will cut out that cylinder (make the injector stop firing). Now for the bad news. After verifying all of the components you already verified, I found that the lifter bores had scoring marks in them, usually one lifter in particular of the cylinder that was misfiring. The conclusion was that the lifter was sticking on that valve only when it is cold; when it warms up the lifters glided more smoothly. That is probably why you are able to erase the fault. If this car were in my stall I would replace all 4 lifters on the cylinder # 1 as well as both lifter bore assemblies (intake and exhaust). I have seen at least 3 m54 motors that needed this repair.
